Keep Custom PHP.ini After Update

If we made changes to /opt/php56m/custom/php.ini like

disable_functions = exec,passthru,shell_exec,system,proc_open,popen,show_source
to
disable_functions =

When update we have to make these changes again?

Use 'php configure' for this purpose.

I made changes in "php configure" but it doesn't take the change so that's why I made changes to /opt/php56m/custom/php.ini.

No. It's work because change happens in php-fpm configs for certain/target client.

Just to be sure I am doing it right with "php configure". In "Advanced PHP Configure" under "Disable Functions" it has "exec,passthru,shell_exec,system,proc_open,popen,show_source". So if I want to enable them then I just delete it right?

Also, Allow URL FOpen and Allow URL Include unchecked to disabled right?

If that is correct then I did that and saved and it didn't work.

I double checked this. I restored (custom > php.ini) disable_functions = exec,passthru,shell_exec,system,proc_open,popen,show_source then I removed all the exec,passthru,shell_exec,system,proc_open,popen,show_source from Advanced PHP Configure > Disable Functions. And doesn't work. My apps still show they're disabled.

When I removed it from custom > php.ini then it works. Am I missing something? This is not a new issue but it has been for a long time. But every time I update Kloxo-MR I have to go back to custom > php.ini and make the changes again.

Another thing, I am using multiple php on this VPS. Does that cause this feature "Advanced PHP Configure" not to work?
