Domain not going to Document Root

I have 4 domains setup in kloxo mr.

However, only the primary domain can goes to the correct document root.

Browse other websites gave an error as below:
Not Found
The requested URL / was not found on this server.

Any Ideas?  Thank you.

Seems no webmail apps installed... but why the document root will jump to the mail directory?

I have followed your instruction and now
Primary domain is still okay but the browse the other domain,
the browser now shows the "Access denied".

I tried 'sh /script/fixwebmail; sh /script/restart-all',

now the primary domain remain correct, okay,
and the all other domains goes to squirrel mail login page,
and not the document root I set,

any suggestion?

It is the same as before, redirected to squirrel mail login page.

Go to 'switch programs' and then change 'web' to 'lighttpd' and then change back to 'apache' or 'nginx-proxy'.

I have followed what you said, and then I reboot my VPS, but result is the same.  Problem still here.
