I had the same problem, Also I have right now.
For successful backup I clear cache of all of my sites  under the certain client.
When clear cache, backup work correctly.

Exactly I mean the cache which YOUR SCRIPT use it, not kloxo or OS.

For example if you you use wordpress, search about its cache.
