There something wrong with djbdns code. It's not djbdns config for domains but djbdns itself.

Not sure about mysql but mysql from Centos 5 too old and for Centos 5 better using MariaDB from mariadb.org.

But, MariaDB from mariadb.org have a problem on Centos 6 and better using mariadb from centalt.ru.

Yes, but you have 12GB RAM and it's no critical issue on your server.
