1. Better use your server as ns until all running well
2. Sometimes, drivers (like webserver) have a problem. Use a trick where go to 'admin > switch program' and choose 'none' for all and then (after click 'update') change to nginxproxy, none, nsd and bogofilter
3. The same way for 'php type', go to 'admin > webserver configure' and then select 'suphp_event' and changr back to 'php-fpm_event'

Better read  http://forum.mratwork.com/kloxo-mr-tips-and-tricks/(tip)-how-to-set-dns/ and http://forum.mratwork.com/kloxo-mr-tips-and-tricks/(tip)-how-to-setup-qmail-on-kloxo-mr/

Because i not understand clearly what you mean with this DNS.. can you be more specific? You saw the DNS in the Cloudflare.. you think i should change something?

Update regarding this issue..:

Everytime i upload something new via FTP i need to do the trick again and again? Now i upload some files and it redirects me to index.php .. the whole domain redirects there..

Lets say when i type example.com in browser it redirects me to index.php on browser and says not found..

Did you mean 'http://domain.com' will be redirect to 'http://domain.com/index.php'?. If yes, it's related to pretty url (aka permalink). Only apache (also proxy like nginxproxy) can read .htaccess for rewrite-rule for permalink.

No... http://domain.com redirects to http://index.php ..

Try your access your domain with 'http://domain.com/kloxo', 'http://domain.com/cp' and 'http://domain.com/webmail' and then what's you see?. Try without cloudflare.
