Kloxo apache virtualhost config is inconvenience for deny request from .htaccess

When i using apache as webserver added new domain, kloxo auto generate new virtualhost config for apache. But when i need for security reason (Deny request to some folders by .htaccess file). it's very inconvenience. I need change config by hand.
I think generate template should change, default for web is
