padahal RAM ny masih banyak

wktu buka web jadi ny time out terus.

%wa cukup tinggi. Artinya waktu tunggu untuk proses I/O cukup lama. Kemungkinan ada gangguan pada HDD sendiri.

Jika pakai KVM/Xen, coba jalankan 'sh /script/clearcache3; sh /script/restart-all' secara periodik (per-hari) melalui cron-task di panel.
